You are doing the right thing by using a vaccum with a HEPA filter, but you may want to look into a water filtered vacuum such as the Rainbow vacuum. It traps the contaminates in a water resovoir.
If you have allergies, you definately want to avoid carpet which traps dust mites and other particles. I would replace all of your carpet with hard surfaces such as tile or wood flooring. If you have done that already and have only hard flooring, then make sure the beater brush is turned off when you vacuum. The beater brush may stir up more dust into the air.
