Should I take my boards out of the box when acclimating them to the room?

No, just open ends and tops of boxes so that they can breathe.

I like to stack the wood about 1 or 2 foot apart then the next row up perpendicular in the same manner. This allows more air to circulate around the boxes.

You can.If you lazy then just cut oout gthe box and make sure you cut out the plastic.
