can I fill a hole to protect from water damage?

I had a nail in my subfloor that was slightly protruding and it actually created a chip in the vinyl above it with a small hole. Is there any way to hide this or at least fill it to protect it from getting water inside?

Clean the hole and fill with appropriate seam sealer
